Fakhruddin was considered a versatile figure. As a result, he was entrusted with various important tasks, including managing the preaching department, the library department, and the teaching department. In 1921, he was sent to Mecca for 8 years to study the situation of Indonesian pilgrims, as they often faced mistreatment from Mecca officials. Upon his return, he initiated the establishment of the Hajj Assistance Board. Additionally, he was also sent to Cairo as a representative of Indonesian Muslims to attend the Islamic Conference.

His busy schedule managing Muhammadiyah and his endeavors led to him neglecting his health. Prior to the Muhammadiyah congress in Yogyakarta in 1929, he fell ill. On February 28, 1929, he passed away in Yogyakarta and was buried in Pakuncen, Yogyakarta.
